How does it even work? Because I've seen boss skirmishes go down in seconds with 10+ people there and then the same boss skirmish fail with 3 people doing everything they can and it's like they're trying to break down a steel wall with donuts. Hell I watched a skirmish go from 0% to 88% and when I got there, there was no one there. The NPC's had wrecked the boss before anyone could get there.
Someone explain how this works...

I think the scaling is based on how many people are in the instance, not how many people are doing any specific FATE. So if it's a full instance then a group of 3 people that's broken off from the main horde of players isn't going to be able to do much on their own. Conversely, if there's only 10 people in the entire instance and they're all doing the same FATE, they'll crush it in seconds.
Beyond that, I think it just takes a long time for the scaling to kick in. If an instance seems empty but the FATES are still kick your ass then maybe give it 10 minutes or so. -

Skirmishes scale the way fates do, so the more people who participated in the last one, the stronger the next one that is connected to it will be.
If it's not connected it may not take into account who fought the others (such as the skirmishes that spawn CEs).
That's why if everyone enters a CE, the current skirmish can be very hard to kill, and when they finish the CE the current skirmish which is scaled to 1 person gets destroyed in seconds.
