When they mentioned that being revealed several live letters ago they seemed to be implying that The Seal and The Twelve would be the 3.0 to 4.0 carry over like the Ul'dah incident was for 2.0-3.0

If I remember correctly, during the main scenario it was actually mentioned that transporter is meant to provide access to the Flagship, but because of the security lock it forced the player to find another way there (thus leading to the meeting with Tiamat and then the player riding Middy directly there - one may think why we didn't just ride a mount there in the first place and save us all that bother, but the final aether current was gained at that point ;)). So yeah, I don't see it being used for anything other than just flavour text for the setting.
Correct me if I'm wrong, but isn't that actually Neverreap? It would make sense naturally, it fits the design for one. So yeah, I'm pretty sure that is just Neverreap.

I see a lot of posts saying Anti-tower meaning a tower that goes down instead of up, what about it being more like a device that destroys towers? The Anti-Tower could be more like a weapon that is planned to be used on Ishgard.

They have mentioned on a few occasions that they were interested in eventually implementing Eureka- A subterranean treasure trove/town/necropolis that existed in the basement of the crystal tower people may remember from FF3jp.
If you go back to the cutscenes of CT, Nero is there for a singular reason, to locate a specific signature of allagan origins. Using his special compass.
At the end of WoD, he ultimately gives up on such a folly of a quest, as he never got the compass to "ping" what he was looking for. He discards it off the ledge into the abyss surrounding CT.
...and as the screen fades black, you as the observer of the cutscene can barely make out a steady pinging noise... The compass was finally detecting its target nearby, deep below CT.
Also, a fanmade artwork was made as a suggestion, that the tower was fully crystal shaped, light side above ground, dark below. They certainly could have taken that to heart in their plans.
