Just hoping on that one, but many civilizations didn't simply decide life wasn't worth it, but were wiped out. Plague, war, whatever event killed people from the Nekropolis, ...
The Omicron were "killed" by Sir, in the end, since he gave absolutely no direction to them in order to have them shutdown. Did all of them want to die? If anything, at least Omega shows they'd rather "forge ahead" despite their whole civilization dead.

Utopias are intrinsically a contradiction in terms (you can see this in the etymology of the word itself). Conflict comes from diversity. But diversity is also essential for survival. What might kill one individual might not even faze another. We all have different adaptations that give us individual strengths and weaknesses. If everyone thinks and acts the same way, a single setback is enough on its own to bring the entire civilization to its knees.

One of the things that makes Omega different is because they seem to have developed their own sense of self distinct from the rest of the Omicrons. I think individuality is the main value being promoted here.

That also carries over with the closing with Meteion. Every individual finds their own happiness. The omicrons giving up individuality made them susceptible to being wiped out since the one individual they had, Sir, met an existential roadblock.

Hermes was looking for a unifying idea of happiness and meaning rather than looking for an individual one for himself. Though if he had actual depression no amount of reasoning would overcome that.

I find it ironic that for all the love he supposedly had for life, the "trial" Hermes decided to subject the Ancients to ended up wiping out countless species as well.

It also makes me question what his take on the third sacrifice to Zodiark was, given that it would've been a gross violation of his moral standards. Did he simply abandon those ideas once he joined the Convocation in favor of adopting the same "for the greater good" mindset as everyone else?

I'm kind of hoping we get some insight into that in a sidestory.

Hermes seems to be such a badly written mess that I don't think they can do anything with him that doesn't dig a deeper hole

I'm hoping we get to take Omega to Base Omicron or 'The Last Dregs' (to meet N-7000).

Definitely some story/character development waiting to happen in that scenario.

I know people like that is real life though. Speak about these values and beliefs they have and then get mad when you point out how many of their actions violate their own supposed beliefs.

I am more annoyed by how the people around Hermes react to him and his craziness.

Isn't it technically the Warrior of Lights fault why this all happened. None of the ancients would have known at all if we didn't tell them. I always see people say Vaney was a gaslighter but we gas lit her with our tale. She probably made choices that felt like it best aligned to our story.
