This may be coincedence but I doubt it, a little too specific I think. The description in the fishing bait "Rat Tail" says its carried by "Lalafel" boys as a good luck charm. In Final Fantasy IV when aquiring the Excalibur Sword you have to give a "Rat Tail" to a "Mini Miner" who is a collector of such item.
The enemies in Turn 4 of the binding coil of Bahamut named Clockwork Knight, Soldier, Bug, are from FFXIII/-2
The achievement for getting the Stardust Rod is "Ohohohohoho!" - A reference to Shantotto's laugh.
I was finally able to find the FF XIV version of FF1's Opening Theme( the official main theme, well I guess Prelude and the Opening Theme are ying and yang of the Final Fantasy main theme).
The Uploader called it Airship theme, it's played when you first board one!

That theme is literally the 'main theme' for the entire series - it's usually named simply Final Fantasy, but has also been titled as The Prologue.
The version of 'Final Fantasy' arranged by Masayoshi Soken however isn't the first version of that track to be used in FFXIV - 1.0 had a completely different arrangement made by Uematsu himself, called Opening Theme ~ Remembrance, which appeared on the FFXIV ~ Field Tracks, FFXIV Eorzean Frontiers and Before Meteor albums (in 1.0 it played during character creation). But yeah, that version is the ARR version, and is not the same version that appeared in 1.0. Just thought I'd clarify that for those who didn't play 1.0. ;)
Y'know, as I look at the Warrior AF, I'm suddenly reminded of Gafgarion from Final Fantasy Tactics. Their designs look a lot alike (more so in the armor than the one wearing it).
Could it be that Gafgarion's garb was used as inspiration for the Warrior AF Armor design?

Goldsmith AF (i guess AF is the right term) seems to be loosely based off of Firion's attire(the hat!), or at least a homage to Amano's artwork from 2
Batraal uses a move called "Grim Halo", Fomers in XI wielding 2 handed weapons used the same move with same effects
At the last cutscene (after you beat the story): You see Nabriales, Pashtarot and of course, Lahabrea. They are 3 of the scions of light in FFXII, counterparts to the espers of FFXII (who were the scions of darkness). There is also a mention of Zodiark (known as the keeper of precepts in FFXII - the strongest esper). Maybe in FFXIV:ARR:the Twelve (FFXIV gods Nophica, Halone, Thaliak, etc.) are the gods of light while we (the player) are scions of light. Whereas the scions of light in FFXII (Lahabrea, etc.) are the scions of darkness in FFXIV which means there is a possibility of the espers of FFXII to be the counterparts of the Twelve FFXIV gods!
In the cutscene at the end of the last gladiator quest (the level 30 quest), the main enemy jumps from a cliff just like Dayne in FF7 after being defeated.
Cait Sith originates from Final Fantasy 6 as an Esper with the "black cat" design.
I'll say it fits more to use the FF6 Vers. than FF7 due to the minion not wearing a crown like the FF6 Esper did and since its were the "Black" design originates from
Siren Originates as a Boss from FF5 and an Esper from FF6.
But the design used in 14 resembles mostly FF8

There are also Dulahan enemies in the North Shroud, near the Falgourd Float area.
Dulahan are enemies in FFXII, located in Sochen Cave Palace.
Also, in Witch Drop, in Coerthas, there are enemies (I can't remember their name to save my life) that look like different coloured versions of the Esper Adrammelech, who is found within Zertinan Caverns.

The entire Armory System is based on the 'change your clothes=change of party role' thing FFX-2 Had...we don't refer to it as 'Pretty Princess Dress-up' for nothing :P
Also, some of the mobs in BC (Turn 4), such as the Clockwork Knights/Soldiers are a reference to FF13, they even behave similar to FF13 mechanical mobs.
Since the FF9 section is pitifully small, I'll mention one of the Lancer quests has you fight a Red Balloon, which grows in size as you fight it until it's almost three times the size of the player character, much like the bomb that destroys the Prima Vista.
The 3rd Limit Break "My Final Heaven" is Zell's last technique he learns in Final Fantasy 8 as an ultimate finish to his own Limit Break.
Funnily enough the 'explosion' part of the technique sounds just like it does in FF VIII ;)

Notice the rush into the enemy followed by the 'explosion' like the LB3? Tifa's doesn't do that.
I'd also like to add some, though it's debatable. I was reminded of it, since someone had mentioned the twins being akin to Palom and Porom. Spoilers for two main storyline characters.
Thancred's situation reminds me very much of Kain from FF IV, in that he is controlled by the BBEG to do their bidding. Cid's situation of having amnesia (incidently, after a giant meteorite crashed to the ground, I should add) is akin to Galuf from FFV.
Oh, and the Magic Pot in the Halloween event: "GIMME AN ELIXER!" I think it was in others, but I remember it most freshly from the Magic Pots in FFV in the Phoenix Tower.
I actually believe the pad jal from whm job quests are far more like palom and porum. Not luoisoixs grandchildren, the two A names.
Ff11 during BLM relic Gerolt references the original wielder of Stardust rod (also in ff11) as a cruel wielder of black magic's (describing Shantotto perfectly) and cant remember her name calling her Shantotto before correcting himself to Shatoto at one point. Upon successfully completeing the quest the achievement is "Ohohohoho" which is Shantotto 's laugh. sorry i cant remember the spelling of the names.
The bar in camp revenant's toll is called the 7th Heaven like Tifa's bar and the barmaid make a joke on cloud lol
Good King Moggle Mog XII keeps spamming "Mog Creation". Yuffie's limit break is called all creation, and looks the same.
All other moogles in the same fight have obvious references to FFXI (and often other FF) jobs/abilities.

In FFXII you eventually go to Pharos at Ridorana, a building similar in appearance to a lighthouse. It is located on an island in the Ridorana Cataract, a place overlooking a huge hole in the ocean. The FFXIV dungeon Pharos Sirius is a lighthouse.

A little bit something from the 2.1 Hildibrand Quest:
At the end of the 2.1 Hildibrand Quest Chain, you see Gilgamesh defeating someone in a duel. When he collects their weapon, he exclaims "This is far from the strongest of swords!" This is a reference to when Gilgamesh found and later attempted to use Excalipoor against Bartz and crew during combat, before he is whisked away into the Rift for the first time by Exdeath. He also used this same phrase in Dissidia 012 when using his EX Burst and selecting Excalipoor from the weapon roulette rather than Excalibur.
In a preview of the next part of the Hildibrand quest chain (which will supposedly be added in 2.2), Gilgamesh is standing on top of a huge bridge in Eastern Thanalan, northeast of Camp Drybone. This will most likely end up being where Gilgamesh is fought, referencing a recurring theme that Gilgamesh's fights sometimes take place on bridges, and Gilgamesh's unique battle theme, "Clash on the Big Bridge".

Something to add to the list:
The Active Help window which explains the Search Window shows a sample search which includes several names of Final Fantasy Crystal Chronicles: Ring of Fates and Echoes of Time characters, as well as Kain Highwind (FF4), and Hurdy (FFTA2)
The FFCC:RoF names include: Cu Chaspel (one of the antagonists), and Meeth Crym, one of the four main party memebers.
The FFCC:EoT names include: Koo El and Del Dee (Optional characters that can be unlocked in the game)
There is also Sol Racht from the original FFCC.
Also the Summoner AF/2 makes you highly resemble a member of the Yuke race from the FFCC series, what with the wings on the back. (Though some have told me that wings are part of the clothing worn by summoners in other FF titles as well)
