I agree with the fact that this will be an important part of the lore in the future. However...the GMs are in complete control of what's going on right now. And they're killing npcs and 1shotting mobs and making people dance and "rick roll" monsters to kill them. So, yes, the lore will state that the cities were attacked and adventurers, aided by the twelve, did the best they could to fend the monsters off. But, this is definitely all for fun and games, whether they planned it or not.
As for the relics and prayers? Well, I jokingly asked the GM on Durandal to grant me my Relic weapon. He said he could, but he wouldn't (lol) and a few others asked as well. I'm assuming people asked across all servers. I was joking, I expected nothing, I don't know what others expected. People were also praying constantly, thinking it killed monsters, but in fact it was the GM all along. I think the latest patch was a quick fix that came from words of multiple GMs probably running it by Yoshi-P about whether or not we could just have fun with our relics and make prayer do something. They also toned down the mobs significantly.
So, this latest patch was completely the input of the players. I'm not saying that all the relic and prayer thing wasn't planned...because I can't prove it..but by the way it played out I think that they implemented all this because of how we were handling the last days of Eorzea. People wanted to play with their relics that they don't have. And everyone thought prayer killed mobs. GMs saw this, gave feedback, they were probably like, "Oh hey great idea with the prayers! Relics? Eh, why not. It's not being saved." and threw that patch in. Because according to the GM that was in Durandal, they were always watching. :p They are the ones spawning the monsters and giving us super buffs, anyway.

I fully expect to see some aggressive Goblins in ARR.
Yeah, if they were truly attacking, they should have made the mobs aggressive. I don't know how much technical work it would have taken to get that done, but it would have been more believable than simply "Look, Goblins are standing outside of the gates, they must want to attack!"
If normally passive beastmen's behavior changes to aggressive in ARR, and is actually explained how based on the instigation from an NPC to attack them this came to be, then that would be more believable. Otherwise, I don't buy it.
Pardon me if seems a retarded question, but what is the explanation as to why Dalamud is only making creatures including beastmen go mad, but not the player-races too?
Just because your character data isn't being saved doesn't mean the events aren't canonical.

ive skipped a few days since all i saw were mobs running around in town. stronger mobs at atomos annnd thats about about it. i didnt really see the point, especially since until now, repair costs were the same
I think the Garleans are dressing other soldiers up as the Legatus to boost their morale and lower that of the city states. That, or they're some kind of shades created by Dalamud.
The goblins and qiqirn are mercenaries and fairly shady. If so many of them are in the city, it's likely they've been trying to pick pocket and causing general problems and are being considered a nuisance. They could well be in a panic, and it's unlikely they're wanted in the cities. (Could possibly give reason for these enemies to become aggressive in 2.0.)
