People are still living in Mor Dhona. I really don't see how "corrupted aether" would come into play. And not being a city state doesn't seem like it would exclude you from living somewhere.
It just seems wasted to build up these locales, and then just never come back again except to grab your wonderous tales book.
While I'm sure sea of clouds or an underwater bubble would be a fine place for housing. It just doesn't have the same gravitas to me. We didn't build anything there, we didn't watch it grow from a tent city. theres no real attachment. They used resources to have a staggered growth for those two locations, it seems reasonable they would continue it to some extent.
Idyllshire even used to be a citystate before it was abandoned. It should already have some sort of housing ward lorewise, even if its currently in disrepair.
