Chicken are Imperial's secret bussniess, where you think they got their money for Ultima?
I imagine the chickens are like the cuckoos from the Zelda series. Not too common, but considering what happened with Gilgamesh(according to the flavor text), I imagine the few that live are normally docile until threatened and that those who tame chickens are truly feared warriors(or farmers).
The crafting item canard breast is duck meat, and is stated to be farm-raised. Also canard is french for duck, so they might be Ishgardian in origin.
The Chicken quest?
Does that have anything to do with the chicken run?

But didn't they just dig up Ultima? Surely they just got the residents of Ala Mhigo to dig it up for free. Unless they have a army of chickens that do their bidding...
Hmm perhaps there was a chicken uprising and they have freed themselves and ventured forth on their own and now trade their eggs to sustain their chicken state and still provide Eorzea with a supply of eggs perhaps they send us their criminals too and thus provide us with chicken breasts as well. We would need to find this chicken state to be certain though as the NPCs aren't going to tell us!
Unless chicken run is explaining why there are no chickens to be found in Eorzea I think its just a coincidence, we can't even make chicken pie after all!
From the evidence I have found thus far I think it's safe to say the egg came first for I still have no sightings of chickens only a green rooster and a duckling.
