The Ascians can't make up their minds when it comes to the WoL...(Major Spoilers)

Yeah you're missing that in 2.5 OUT RIGHT MURDERED ONE OF THEM!!!. We demonstrated the ability and the desire to completely extinguish an Ascian soul and that was WITHOUT the blessing of light. And since they failed to recruit us, Elidibus himself had desired to do so (in 2.2) but we were resistant and by the start of Heavensward we had truly killed one.

Yeah Damned Right we're a threat and they want us out of the way. We were recruit material until that happened.

Enter 3.0 Lahabrea is Pissy over that and decides. Screw it, I'm killing that guy.

Then At the End of 3.0 and spoiler tags at this point

Not only does he get Igeyorhm killed. He gets himself killed. That is 3 Overlords dead. Granted Thordan executed Lahabrea, if we had another White Auracite we probably would have found a way to finish him as well.

So now we have a body count of 3.

Yeah I don't Think Elidibus is interested in recruiting us anymore... but we could be wrong.

This is what

Tiamat said happened with Bahamut. That he was killed and then she was convinced by the Ascians that he could be returned to her alive. And so she prayed and brought forth the Primal Bahamut and he was not really him.

Makes perfect sense to me.

Except Elidibus outright says to himself that Lahabrea was slain. Even if you were to ignore that part, primals in general need aether to sustain themselves, so it would act like fuel. Ergo, Lahabrea got burned off as extra calories.

We don't know if Elidibus is fallible or nor in his perception of the death of other Ascians. He may simply be assuming they both died since they didn't return. We don't actually know if he knows for certain.

As for the primal consuming aether I already pointed out that we've seen this happen before and that is not what happened to Lahabrea. When Leviathan consumed the Sahagin priest he literally ate his aether and absorbed him into his body. Thordan did not consume Lahabrea, he destroyed Lahabrea's body with a sword to force out his soul and then said soul was absorbed into the eye on the sword. The eye was being used as Thordan's energy source to maintain his transformation, yes, but he kinda died before he got to draw much more aether from it so it's actually more likely that Lahabrea is still trapped inside.

Well when the eye was removed from the sword it seemed that Nidhogg was the only one inside.

The problem here is that a lot of perceptions about the Ascians comings and goings were speculation.

Lahabrea always wanted the Warrior of Light dead, he just originally thought it would happen on its own eventually. He toyed with our limits expecting us to die and, when we didn't, he pulled back and made a bigger, better plan. Elidibus came to Minfilia because he was concerned and interested. When Rejoinings hit, our souls are supposed to get weaker; it's a war of attrition on Hydaelyn and her children. Instead, the seventh was half-prevented and we got stronger. Though he didn't have the same approach as Lahabrea, he admitted that he had the same goals: destroy Hydaelyn (who they claim promotes imbalance capable of undoing aetherial and corporeal existence) and restore the planet to its "original form." From the revelations of 3.0, it doesn't look like they ever wanted us to get stronger, they just assumed thought that our strength would drive the desire for more powerful primals, with the cycle repeating until we sealed our own fate.

I'd say that, if we take what Ramuh says to be true, we have confirmation that the world existed in some other dualistic state before Hydaelyn. Unfortunately, with what we now know about primals being created entirely from the imaginations of the summoners, I'm not sure if we can even fully trust what he said anymore. It's just as likely he knew only what the Sylphs collectively thought they knew about the origins of the world, and that may only be a fragment of the real truth.

Also keep in mind that at the end of 3.0 the WoD is being brought in to "restore equilibrium." it's possible they may care about, or NEED, this equilibrium in their overall plans. The Ascians may have been feeding us conflict so that our increase in power could correlate to whatever scheme(s) they currently had going on in the background. But now we've grown too strong, so they're having to step up their game a bit.

I would say Lahabrea is full dead. Watching over the fight with Thordan multiple times I noticed he starts relying more heavily on the Eye (53-52% with the Ability The Dragon's Eye, preceding the first use of The Dragon's Gaze. Where Thordan's Sword starts glowing Purple) and this continues until after his Ultimate attack (The sword stops glowing purple after it). I feel at that point the Eye is fully drained of it's aether like the Left Eye was after we used it to destroy Igeyorhm. The fight ends shortly after that point (with WoL beating the last of the aether out of Thordan before his primal form falters and he and his Heavens' Ward dissipate).
