Lots of people can use it for roleplay and such. Also I think it's pretty cool.
Though, honestly, I'm surprised MORE people haven't answered like this... I was wondering how many people chose because they thought about it vs because they had to.
I'm hoping in the future they do something with it, too. That'd be neat. Like, a spell, or armor, or something.
That would be awesome. It could be something like there is a unique piece of themed glamour gear (or potentially a whole outfit) that you could get based on who your guardian is.
It could even be a whole set of quests where you prove to the Twelve that you are worthy of their blessing and the items/gear is gifted to you as a token.
I wanted a female guardian, and decided on Earth as an element because earth element never gets any love. :P I didn't actually know any of the lore behind the deities at that point - it was just Earth + female = Nophica.
It wasn't until after I'd settled in as a career Paladin that I learned about the rivalry between Nophic and Halone. Oops! Now, though I consider the dichotomy to be quite interesting; a follower of Nophica using the techniques of Halone...
Also somewhat ironically, Botanist was one of the last classes that I leveled in my goal of leveling all the classes. Guess I'm not a very GOOD follower of Nophica.
Nophica since Gridania was my starting city state + cnj was my 1st class it made sense that the Patron diety of Gridania (and cnj) will by my guardian
Althyk mainly because Keepers worship Menphina and Seekers worship Azeyma and I couldn't decide between the 2. Althyk is their father so the "all-encompasing" choice seemed the most logical. Get the best of both worlds.

We criticize our system for doing just slightly less than nothing, but THAT game could cripple your character or give weird perks based on your deity.
Faction was a lot more diverse, where certain things hated you or liked you based on your faction level. Well, 'what you are' played a significant part in your starting position for a lot of factions.
Your "faction" was based on your race, class, and, somewhat uniquely, your deity.
For example, Dark Elves were "evil" and thus had huge faction penalties with a lot of "good" and "neutral" factions. This penalty wasn't always enough to make them hate you, but would lower your faction enough that they wouldn't do business with you, though some would just flatout try to kill you. Now, you could actually mitigate this by choosing a neutral deity (such as Agnostic, which yes IS a choice, or Solusek Ro, the fire god.) and a neutral class (such as wizard or warrior) and just have some quirks but in general get by fine.
However, if you chose the patron deity of the dark elves, Innoruuk the Prince of Hate, and an evil class, like Shadowknight or Necromancer, then NOBODY that wasn't evil liked you.
It was totally interesting and part of the fun was seeing who did or didn't like you, such as worshippers of the nature goddess being able to roam around and do quests on her Plane, or gaining access to certain pieces of armor exclusive to your deity.
...I hope something like that never, ever shows up in FFXIV, though. It was convoluted and restricted some aspects of game development. For example, they added a new race that was forced to worship the dragon goddess. The problem was they could be druids, whose "epic weapon" (think relic weapon) required dealing with NPCs that would talk to regular druids normally as their deities were all "Good", but since you worshiped a "Neutral" deity, you didn't get the proper bonus and thus had to work harder to get the thing.
Orshon the wanderer, which is probably misspelled somehow, lol.
Anyway, my reason for this was two fold. Thinking about my character's background, I knew that she was going to be a mercenary, something that invoked an image of a fierce wanderer. I also knew I wanted to give an image of her as a protector of sorts, but I didn't see any that seemed to fit.
Azeyma, the Warden. She's the patron deity of Seeker cats, which my character is. I also started out as GLA/PLD and love anything associated with protection and watching over others. (My current title is even "of the Stalwart Shield", heh.)
I picked Azeyma the Warden, the Goddess of the Sun, for the same reason as Bamboofox - She is the guardian of the Seekers of the Sun miqo'te which my character is a member of.
Additionally, I also chose Azeyma back in version 1.0 because I felt She was the closest of The Twelve to Altana, the Goddess of the Dawn in FFXI, whom my FFXI character was a devout follower of. So Vana'dielian Enki's devotion to Altana crossed worlds to manifest as Eorzean Enki's reverence for Azeyma. ;)

Rhalgr for destruction because I knew what I'd be spending most of my time doing as an adventurer. XD
Incidentally, when you're asked your reasons for becoming an adventurer in the opening cutscenes, during the beta I originally chose Power because I was following Rhalgr's ways, but after they wiped the characters when I made my permanent character I chose ... because I thought the Determination ring would be better. I came to regret that decision eventually, but I was finally able to make it right answering the question for the Doman kids. :) For the love of all that's destroyed by Holy!
Rhalgr, I've always been a fan of the lightning element. Worked out perfectly since my main was MNK until NIN was released, with the former being associated with Rhalgr and the latter having a lightning ability.

I chose Menphina because I loved (no pun intended) everything about her from the lore to the elemental affinity to the design of her crest.
Nophica, because the goddess of Earth/the Harvest to me represents hard work, an homage to my real life upbringing.

Nald'Thal, hoping it'd have some crazy gil bonus hidden away somewhere.
This was back during 1.0 when such a thing was actually feasible to exist.

I choosed whatever came near my Character in the description, remember i think i got something water related, but sincce day one, never cared about that ^^

I intended to main a Monk and in lore Monks are from Ala Mhigo where Rhalgr was their patron deity. The Monks even formed a group called the Fist of Rhalgr so it seemed fitting.

Rhalgr, because this is an MMO and that means that everything that moves is going to die. Must collect all the precious bear asses.
i picked halone the fury because i had a good feeling about the ice resistance. now also i just checked she is the guardian of ishgard which i did not know.
Azeyma, the Warden
Two reasons why:
- During my early PS3 days, I struggled with Ifrit. I though the +4 Fire Resistance from Azeyma would help me. I used my Fantasia solely to change my Guardian (don't remember who it was) to Azeyma. While we believe the Guardians don't matter much (just like race stats), I continued to get wins on Ifrit.
- She's the Guardian of the "Seeker of the Sun" Miqo'te, so I wanted my character and Guardian to match. It was very fortunate that my struggle with Ifrit led to me choosing my current Guardian since I am Seeker of the Sun Miqo'te.
Sidenote:
Playing a BRD and NIN just fell into place with my character and race, since Seeker of the Sun Miqo'te has a focus on Dexterity.
Rhalgr the Destroyer because it's what Lalas are best at
Thaliak. Wisdom is a trait I like to pretend to have and he seemed the most befitting of it(and me, lol.)
