Make sure you are getting leves from both the city levemete and the one out at the place you are doing them. They have different sets for the same location. If for some reason they don't pop up for you, grab them all for that location, complete ONE, then check the levemete again. For FATEs, do others in the area, since there is a maximum that can be up at any one time. Else you will be waiting for timers to run out and hope the one you want pops next.
Some leves are from the grand companies, if you really can't find it, you might want to check the other NPC that do. It doesn't necessarily need to be in the same grand company you are in.

I made the mistake myself wasting 16 allowances before realizing that I was trying to get the quest from the wrong Levemete.

No no, thank you and the community for sharing, I've barely scratched the surface myself with this quest (total of 3 atma so far), so there are questions here I wouldn't even think of by myself. Helps out a lot for when I actually get further in the quest.
I just hope this sheds some light on things for those who are stuck (because I would have been one of those people without this myself).
I don't remember on which job I started the Zodiac quest.
I know I can collect the atma with any of my Zenith equipped. (did collect some atmas on different jobs)
But when I will turn in the atmas, will I have to be on the job that started or it will be at that point that I have to choose?
Any insight appreciated, so I know if I will have to start collecting again :)

Once you recieve all 12 Atmas you can choose which relic you want to upgrade.
Just be sure not to be on that job or have a different weapon equiped when you do as you "hand in" your weapon.
I wouldn't know why not, you have the actual weapon equiped.
Does being in a full party increase my chances of getting an atma? I got one yesterday after around 1-2 hours grind when I was in a party of two.
Speaking from experience out of the 3 total Atma I've farmed, I got my very first atma within 2 hours of farming, and I was solo. My 2nd atma took around 3-4 hours and that was in a full fate party. Likewise for my 3rd. From what I've seen, drop rates vary by extreme amounts. Some people get them within the first 10 minutes of fate grinding regardless if they are in a party or not, while others have spent several hours, in full groups and no luck.

The only thing I will say is that out of all 12 atmas i farmed i never noticed 2 people getting one from the same fate. That of course could be entirely coincidental but I would say I got near half solo and the other half in a party. Also the speed in which I got them didn't seem to be impacted by party or solo play. Some in a party I got within the first 2 fates, some solo I got within the first fate. Seems to be entirely random

Can we do the same book multiple times to double-up on stats?
Technically yes and no. When you see the book list it will display 0 out of 1/2/3 accordingly. Meaning you can buy that particular book from 1, 2, or 3 times and upgrade that stat a total of 1, 2 or 3 times. So for example when you upgrade your main Stat, Str, Mnd, Int, Dex, you may notice you'll get 3 books total for it (not sure of the exact number). But until they update the quest in a later patch, you will not be able to go beyond the initial limit set out by the quest.
So sadly you won't be able to use all the books to boost your main stat 9 times. Hope that answers your question.

You have to go back to Jalzahn and do the "Relic Weapon Atma Enhancement". After a short cutscene (like with the original relic) you get a shiney Animus weapon. Paladin's shield counts as an Animus for the achievement, so you can get it after only 2 books. Album: http://imgur.com/a/7kSaa#0
I had someone tell me that after the weapon/shield is upgraded to Animus that the ilvl is still 100. Truth?
Makes sense, seeing as how the initial ilvl boost added no upgrade to stats, and the books are effectively putting the stats on the weapon that should have been there. Just want to make sure though.

I don't have access to the game atm, so I can't check, however I can't help but wonder about certain details explained here.
The main one being about having the Zenith Weapon equipped. Is this stated explicitly in the Quest Dialogue (again, I can't check atm)? If not, is this just an assumption? Has anyone gotten one while not having the Zenith equipped? I understand, at this point it's a "better safe than sorry" kind of thing, but until full experiments/testing have been done I'm skeptical of things. One of the main reasons I would really consider this is the point you made about not needing the shield equipped on PLD. It could just be coincidence, I understand that, but would be curious to see more hard evidence.
Also, I have found no organized attempts at a true drop rate calculation and/or whether or not certain FATE's have better odds. At this point, for the above point and this one, all I've seen are speculation but no hard data.
Please don't take this the wrong way, you have definitely provided a lot of helpful information here and I don't mean to detract from that, however I believe these are some points we should confirm fully to debunk any myths out there.
For the first vit book on Curtana, one of the required leves was a GC leve out Mordhona. I ended up going through about 10 regular leves before realizing there was another leve guy there that had the Maelstrom GC leve I needed to do. He only had 2 other leves available. I did one, turned it in, and then the one I needed showed up.
So upon completion of the quest you will get a series of "System" messages that pop up directly after you talk to Jalzahn. They are as follows:
System: By participating in certain FATEs while equipped with a relic weapon zenith, you may obtain an atma crystal. The locations of the FATEs and the atma yielded are as follows:
Gives the whole list of Zones and the name of the Atma obtained from said zone.
System: This information can be reviewed in the completed journal for the quest “Up in Arms,” which can be found under “Side Story Quests.”

The problem with your above method is the fact you would need almost everyone currently doing the quest to log their data of how long it took them to get their Atma, and from what series of Fates they got it from. Not to mention the level of the fate, if it had a previous Fate that lead up to it, or was spawned due to a "Failed" fate. The only thing anyone can tell you is that the drop rate is rare, and will take you some time to finish the whole quest.
The alternative would be having 1 person sit in 1 particular zone with a Zenith Weapon equipped, collecting multiples of the Atma that drop in that zone from fates, and collecting data from that. However I doubt anyone has the time or patience to take on this task, even if they had all classes with Zenith Weapons there's only so much fate grinding you can do before you go crazy.
From personal experience I haven't had much luck with the drop rate, my shortest wait time was roughly 2 hours, and so far my highest has been around 4 maybe 5. I can tell you though, my 3rd Atma I obtained was literally from a level 10 (maybe lower) fate in North Shroud that was close to Gridania. However North Shroud has a huge level range for the amount of fates it can hold, ranging from level 3 to 50. I currently only have 3 total Atma, so I'm no expert in the drop rates, just giving my experience.
I also completely agree, these are great points to get hard evidence on, just your second request is a lot harder to obtain information for.

I completely understand there are a lot of variables here to consider, so it would be very difficult to pin down something like this. Personally, I don't have the time or patience to log something like this, and have never actually "farmed" Atmas. It is quite possible that yes, it is truly random. Which is not bad thing, imo. However, doing research on this kind of thing would be awesome. Players used to do things like this in FFXI for figuring out drop rates/spawn times/stat calculations etc.
All weapons when fully upgraded by the books will be Item Level 100. It is assumed that it will be upgradeable later through a patch that will put it at 110 (or maybe even 115), and the developers mentioned that you will be able to customize your weapon, but how this process will occur, or exactly how much you can customize is anyone's guess.
My hat goes off to these people, they have a far better tolerance of grinding and calculating then I do. I personally could not do it, but since you CAN get multiples of the same Atma, I could see it possible for people to obtain the drop rate calculations through this by staying in one zone and just grinding until they obtained enough Atma to collect the data from. Well beyond my pay grade and/or time constraints.
As I was reading, I ran across a mention that one poster never saw more than 1 person get an atma at the time, I can't find it now. I just thought I should mention that while I was in a party, 2 of us got an atma at the same time. I have heard people ask in game a lot if this is possible and I just wanted to mention here that it is. Thanks for taking the time to put together this information.
I wonder if it's:
Each FATE has a X percent to drop Y amounts of Atma and each participate that completes with gold rating has Z percent chance to get it (you have a lower percentage of winning a Atma the more people who participate).
Or is it:
The player has X percent to get a Atma from a FATE.

Wait... I was told that you couldn't get all the books until they started releasing newer content down the road. Can you currently obtain all the books to get the animus?
Yes, once you obtain the 12 Atma you go turn them in, and he will give you the base weapon back upgraded to item level 100, and shiney new colors, however no stats will be upgraded at all. You then go through the 9 books to upgrade each stat individually until you cap out for that particular stat. Such as getting +2 Int per book until its capped out. So it may take you 3 total books to get all the Int you need to cap out (this is just an example I don't have exact numbers).
It was said by the developers that later on you will be able to upgrade it even further, more then likely to ilvl 110, and be able to customize your stats. However they have not given information as to how we will do this, or exactly how much of each stat you can in fact customize.
