With Japan things are a lot different. Many if not all manga and anime creators feel greatly honored that their work inspires other creations. Fanfics, fanart, and doujinshi are publicly accepted. I've never heard of any Japanese demanding that fanfiction.net remove their section from their site. While American authors often get ugly about it. *cough* Anne Rice *cough* And you wouldn't believe how much doujinshi of SE's IPs are being sold. Still best to ask someone like Fernhawlves who can actually get in contact with Yoshi-p. Who knows you might get his blessing.

If your going to make it free, yes go ahead, if you want to sell it, you have to get rights from SE.
Who is going to pay for fanfiction..? That said, they would sic their ninja lawyers on you for trying to make profit with their trademark. Just post on Fanfiction.net or Archive of Our Own. You'd get more response and spotlight there than Amazon.

Completely original and un sue-able.
If you want to release fan fiction, it's generally better to use places like fanfiction.net (or similar sites) where there's no money involved and all works have to give credit to the owner of the original material they're inspired by. Very few companies have a problem with that. (Of course, they still have a legal right to object to it even there, but very few do. It's generally just seen as free advertising.)
Leave publishing with for-profit companies like Amazon to those who actually own the copyright to what they're distributing. That's more likely to raise a red flag with the legal teams, especially if you try charging anything for it.

Even if you were in the right, which you wouldn't be if you used any of Square-Enix's intellectual property (names, places, races, etc), Square-Enix could just pressure you with a lawsuit until you removed your book and possibly other legal consequences.
Even if you were in the right and Squeenix didn't like it, they could tie you up in a costly legal battle for however long it took to drain all of your money away and you couldn't fight back.
