The Ugly Duckling is from Never Reap, it's not a chicken but a duck though it lives at the edge of Eorzea so maybe little sized birds, in particular chickens, are not native from here.

It seems I might have been correct about there being some shady underground illegal activity involving the chickens after all, but more information is still needed to come to any real conclusions.

When the empire crumbled the eggs remained behind.
And the "free roaming chickens" tool tip is just a disguise since talking about the allagan empire is considered blasphemy -
