Here's the thing: They really can't (and probably shouldn't) do anything about this. It's up to you, as FC leader, to ensure that your FC chest is secure from people like this, or if you're not the FC leader, to ask your FC leader or any officer who has rank permissions to make sure the tabs you use to store your airship construction mats aren't accessible to new players.
In my FC, I have the first page open to anyone to put stuff in and take it out, and nothing truly valuable goes on that page. At the moment, all other tabs are "view only" to all but my top-level officers. Gil and crystals are deposit-only for all but my top-level officers. This is simply because I haven't taken the time to make a proper guild hierarchy yet. Once I do, I'll probably make the crystals available to anyone that's not a recruit, and the other 2 tabs will be available once you reach certain ranks, and I might close that first page off to recruits as well, tho that's unlikely unless I start having to put valuables in there.
I hope this helps you to prevent stuff like this from happening in the future.

They have no way to prove you did not give them those items because you gave them access. You cannot just later say they took it...it is "he said, she said" scenario and they can't get involved with that. We limit our FC chest to one tab for anyone that just has basic items for new players and the other two are for our gardeners and crafters...just re do your set up and learn from this and hope it was not that much money. You did lock down your money right and they did not rob you blind on that too...right??

Players have tools to prevent this, therefore GMs won't do anything about it.

Sadly there isn't anything you can do, unfortunately.
This happened to an FC where I used to belong: long-time and trusted FC members took out gil (32 mil), all furniture, and whatever items they can get and left due to FC drama.

I still find it strange that they would be allowed to leave the FC with used/bound airship parts in tow. Would the individual be able to use the parts at the other FC that they ended up with?

I'm sorry, but I have to say I do not feel sorry at all, and I do not believe this is Square's issue. If you are the Free Company leader (or co-lead with rank settings) you have complete control over who has access to what. What did you expect square to tell you? They had every right to take whatever was in there (now whether they did morally is a totally separate issue. Instead your beginning rank SHOULD NOT look like this -

Until you get to trust the person, then you can move them up in your company ranks. Take this as a lesson learned..
*Edit* - Sorry I did not see your bottom post of your first page. Irregardless, it was your Free Company leaders fault in the end. Square purposely put these permissions in here for a reason so leaders would have control over their free company.

I am in full support of the OP. Scamming, stealing, lying, and cheating have been a part of MMO's since time immemorial. However, GM's have always been there to back us up when something unsavory does happen. This is one of the main reasons for paying a Subscription Fee - 24/7 GM Support. Players shouldn't have to feel like everyone in the game is a possible thief.
Scenario One
Final Fantasy 11 - Leveling up a Summoner I found out that having an entire set of HQ Elemental Staves would provide a HUGE benefit. A friend told me he could acquire all 8 of them for me for 3 million gil. After trading the gil I never heard from him again. Contacted a GM and sent tells to him back and forth describing the situation. Within 15 minutes the gil was returned to me and the friend was temp banned.
Final Fantasy 14 - "I'm sorry you accepted the trade; there's nothing we can do. Please go complain on the forum."
Scenario Two
Everquest Online Adventures - A player /shouted in town that he had a Seafarer's Robe for trade. I contacted him in /tells saying that I would be willing to give him 30 rare pieces of gear I had in my stash. After listing all of the gear the player agreed to the trade. I went through many trade screens, logging onto different characters, grabbing items from the bank, handing over 25 items in total. When it came time for him to trade his Robe he denied the trade and stopped replying. A minute later he went back to /shouting in town that he had a Seafarer's Robe for sale. I contacted a GM, described the situation to him in /tells, and all of my items were returned in 15 minutes. The player was perma-banned. Apparently the Robe itself was ninja looted from a party he was just in earlier as well.
Final Fantasy 14 = "You accepted the trades. There's nothing we can do. Go complain on the forums."
Conclusion
There should be a system in place that punishes players for dishonorable behavior. Like every other MMORPG in existence. People will always find ways to cheat others out of time and money and GM's are the only one's with the power and data logs to bring about such justice. Final Fantasy 14's GM system is very disjointed and inaccessible. You are essentially sending Mog Mail and awaiting a (what feels like) auto-generated reply. Only to find out there's nothing they can do. You don't even get to have a normal conversation via /tells. It's quite barbaric.
It doesn't matter if a player COULD do something using the rules of the game fairly. If the act itself was immoral the player should be righteously crushed by a GM.

See the difference is with your first scenario is Square has always punished people for scamming you out of something as long as it was discussed in the chat logs what was supposed to happen. Whenever I did a trade in 11, I would always make sure it was documented IN the chat logs to the person in case I ever needed to get a gm involved. Guess what? I never had to get a GM involved since I had every deal well documented in the chat logs.
Also to add, GM's cant fix that you -didn't know- something. You should be fully aware of what being a free company leader entails before getting people to sign that petition for you.. There are plenty of sites that explain what a free company entails. Knowledge is power.

I don't think it's an "issue" that GMs don't do anything. The FC leader has the tools to prevent this. Now the FC leader knows that giving every random access to the FC chest is a bad idea(which tbh he should have already known...seems like common sense, but then again this is not my first MMO). It's a hard lesson to learn, but a lesson nonetheless.

I Just started to lead a free company and I know to lock out some of the chest, I lock out the third tab, thats where the important crafting stuff is, the 1st and 2nd are free for members to take what they want, its usually stuff that isnt useful to the fc or crafters or overly expensive stuff. The pics Nye posted are my permissions that I set for trial members compared to higher ranks.
