They could do it the Star Wars way where you can do w/e action but had no bearing on the story other than your alignment with the force.
We, as the heroes of the game, will never be swayed from our righteous path. This is the nature of the Japanese RPG hero, and as such everyone playing the game. It's the rare series where the Hero can break free of 'destiny'. Mostly Atlus' RPGs. This said, I can't help but think that the Warrior of Darkness is...But that's just a theory...Derplander, or at least Mirror Derplander. He appears in cutscenes as us so it stands to reason that, in the Ascian's world there's people just like us, saving the world in the name of Zodiark while the Ascians fulfill the roles of the Scions....based on the Wings of the Goddess storyline in XI.

Wow this would be even make sense lorewise!! Imagine we get more into the Zodiark/Hydaelyn Stuff and discover that both need to coexist. The white robe guys says we destroy the balance and there was a ff title where the light was too strong.
Chosing the Light or Dark Side would make logical move. Even so because the Derplander just represents us the Players. Maybe a overworking from the three faction pvp into light/darkness pvp? I would totally ship and buy this shit...and consume it on a daily dose of 20 hours :D

Maybe not a dream since SE can make the storyline linear enough that the only thing affecting the Main storyline as a WoD or WoL is the dialogue.
While dialogue option and choosing where to go first and last has become a thing for 3.0 it does show it may be possible to provide the option of being WoD or WoL.
The only difference in the story may most likely just be the dialogue similar to how 2.0 storyline dialogue was slightly different for Legacy Characters and New Adventurer Characters.
Assuming they follow the concept that the WoD and WoL are guardians of the world just from different side of the same coin with a common enemy for the Main Storyline like they did in FF3.
They can just make the Intro Arc of the storyline different like they did with the City-States for WoL and WoD with the Intro Arc leading to the common enemy for the WoL and WoD.
