It would be nice to have an option to activate/deactivate the challenge log. Sometimes I'm out doing stuff on my 50s and totally forget about my challenge log then see the message pop up showing the exp I lost.

So...I've never messed with the Challenge Log. And if we're just putting cards on the table here, I honestly never gave it even the slightest thought until reading this thread. I've only ever used the Hunting Log or the Crafting/Gathering Logs. As I'm leveling up Rogue now, I'm kind of wanting to get in on this, haha. My question is, can ANY level work on the Challenge Log?
Yes. The challenge log rewards change as you change class, so they are always approriate to the level you are at the moment. You are also given your reward the moment you complete the last "requirement" to the class you did it with.
For example, the dungeon section has a reward for completing 3 dungeons. You can do 2 dungeons as a tank for fast queues, and for the third dungeon you'll switch to Rogue and do it. All the reward exp from the challenge log will go to your Rogue!
Yes, unless the specific challenge says otherwise. A level 12 character can complete the same challenges a level 48 can, though the experience will scale with the level of your class (e.g., the level 48 will get a ton more exp from the same challenge than a level 12 would).
Keep in mind, a lot of challenges are class-specific. A NIN can't get exp from a Gathering challenge. There's nothing stopping you, though, from doing things like tearing through a bunch of FATEs on a high-level job, then changing to NIN and completing the last FATE you need to complete the challenge and get exp on your NIN.
I really liked the way WoW did it at some point: When you earned XP at the level cap, it was instead simply converted to an extra gold reward. It wasn't an overwhelming amount, of course, but it did help to mitigate the sting. In addition, I don't think you even saw how much XP was converted, so after a while you sort of forgot about it, which was nice.
That said, with regard to challenge log achievements at least, I believe the game notifies you when you are about to complete the challenge. This is probably there to let you change to a different class if you wanted to.
