I think it may have a lot to do with the first major summoner in the Final Fantasy series. Rydia was from a race of summoners, and she was all about the green. Her clothes, hair, and eyes were green. My best bet would be that she was the start of the tradition.
I guess I'll chime in here and explain the wings. They're actually a reference to another Summoner from the series; specifically, Eiko Carol. Guess what she has on her back?

This is also a nod to FFIX, funnily enough.
It's a Final Fantasy Tactics reference. The Veil of Wiyu is an artefact from Tactics that, in the Japanese original version, could be used to access a "choose-your-own-path" text-based adventure mini-game featuring Oeilvert, a female assassin with green eyes (hence the name). Its actually a pretty touching little story, and any fan of the game should find the online, translated version of the story if they can.
Of course, this isn't the first time Oeilvert has been seen outside of FFT - Oeilvert is the name of a displaced magic city in FFIX, as well. It's also the name of one of my retainers. :P

Yuna is a summoner with a green eye. Although she wasn't TECHNICALLY a summoner since jobs don't exist in VII, Aerith acted as a SMN/WHM and had green eyes as well.
Speaking in absolute terms, every single title refers to the previous holder of the Relic Weapon, and the establisher of your Job.
Using Black Mage as an example, Shatotto created Black Magic, used the Stardust Rod to call down Meteor. Shatoto was the Starcaller. Having taken up the name of Black Mage and the relic weapon Stardust, you basically have BECOME Shatotto Reborn, except maybe less prone to fits of genocide.
It's because green signals envy and jealousy, and everyone knows that all of the non-summoners are jealous of summoners.
So whenever someone else sees you with your summoner relic, their eyes turn green with envy.

In French, the Veil of Wiyu is translated as Oeilvert, "Green Eyes" and Oeilvert is a location in FFIX.
Another thing to think about. Summoners are very similar in lore to the concept of a Druid. As they call on the power of creatures of the planets energy, nature power has long been considered green, or the color of healthy foliage in forests and plains. Rydia, the summoner from Final Fantasy IV carries this motif as well in her clothing to hint at the druidic nature of the class in the first place, and every FF summoner, at least ones where that has been a major part of their character (so VII doesn't count as summons are equip-able by anyone, not just a "summoner") has the color green incorporated in either their clothing or their eyes. I think it's safe to say that the tie to the concept of druids (despite conjurers following that concept more closely now) has been the root of summoning in the final fantasy games for a while, hence why the title green eyes would be appropriate. It's in the history of final fantasy :D.
I think you're completely missing the point. Like you, and many others in this thread, I'm very aware of the many references being made in this game to earlier iterations of the summoner in the Final Fantasy franshicse. But I feel you're ignoring the key fact that each new Final Fantasy represents a fresh interpretation of very familiar concepts. So, while the horn and the wings of FFXIV's summoner AF gear may indeed be references to FF Tactics and FFIX, that by itself does not prevent the FFXIV lore team from coming up with new lore-specific reasons for such characteristics to appear in this particular version of the classic summoner costume.
So, yes, it's true that summoners have almost always been associated with the colour green. It's also very possible that the horns and wings of the current summoner AF gear may be references to Eiko's FFIX costume. But, within the context of FFXIV, I tend to agree with Anonymoose that the current summoner costume is more than likely related to the Allagan triumph over Bahamut, possibly the most powerful among Hydaelyn's many Primals.
Only time, and Square-Enix's staff, can truly tell.
