Being different and being unbalanced are not the same thing. Like red instead of black producing 3 for 1. Eventualy people will get used to it.

I actually like this idea and fully support it. Reminds me of the "upgrade" you got from the original Final Fantasy, where you had to go to the Castle of Ordeals, get the Rat's Tail and deliver it to Bahamut.
I love leveling jobs but since all of my jobs are 70+ except for COR being able to level the "old school" way is pretty much out the window. I'd love to be able to level in the n00b zones again!

These are good ideas leatherman, and I'd love to see a system similiar to this, though I would do it a little differently. This is what I would do, and it could be incorporated into the current system a lot easier as well.
Once the level cap has attained it's final peak I think players should be able to do a quest that allows them to unlock a single sub job to where they can take it all the way. That would allow players to customize the mastery of their jobs similiar to what you are saying without introducing an entirely new system. This would give players a lot more individuality at the end of the game also.
So for example if a dragoon wanted to be a "dragon tamer" he could choose beastmaster as his ultimate sub job and take it all the way, thus fusing the two jobs together into it's own unique class.
This would be really cool I think, and allow all sorts of new classes to be created and would only need to fuse together the current ones - and perhaps they could add new abilities and spells only allowed to certain combinations for even more options. Paladins and White Mages for example could combine to become a Cleric or a Templar like class. Black Mages and White Mages could combine to become like FuSoYa from Final Fantasy 3, or a Ranger could combine with a White Mage to mimic Rosa. Warriors could combine with Samurai to become like your "Gladiator". Possiblities are pretty endless.
PUP should upgrade to ENG Engineer
Ability to summon/create Martelos to boost party/alliance with TP/HP/MP regen
A more in depth Automaton like those big metal monsters from ToAU.
Able to repair Martelos and what not. Different type of of Martellos such as DEF,ATK,MAB,MDB and so forth. Able to Summon 2 types or maybe max-out with Merit Points Lv3 to a total of 3 Martelos.
Another thing, these jobs would NOT be able to be selected as Support Jobs. So no worries about how would people use them as support.
Final Fantasy I had job upgrades even. White Mage - White Wizard, Black Mage - Black Wizard, Red Mage - Red Wizard, Black Belt - Master, Thief - Ninja, Fighter - Knight. I know this can't change exactly like this, as thief and ninja are seperate jobs now, but this is pretty much how it happened. They introduced higher stats, ninja gained use of black magic like drk and knight gained use of white magic like pld. Also, the mages gained access to more spells themselves upon upgrading.
