Plus, FFXIV isn't a turn-based game with an ATB battle system, or anything even remotely close to the handhelds. They'll have to reimagine the mechanics to work with the system already in place.
I'm sorry but what are you on about? Where did I say they were going to "port" anything? That doesn't even make sense nor is it remotely feasible. There's not much to "reimagine". They will pair the bosses up with variations on already existing mechanics most closely based on the original versions.

Maybe you never played FFIII, but the crystal tower exists outside time and space, and can cross dimensions, therefore, it can be easily explained why it would be here. Same with why Lightening can actually make sense here. Valhalla is the place between worlds.
I didn't say it messes up the backstory, I asked what the point of having a unique one is, especially if they're just going to jumble all sorts of random things in instead of coming up with something new related to 14's story. I've yet to see a more than a single mention of the reason as to why this dungeon was chosen (Xande being changed into Xandes) with a regards to story so I would love to read about it if you can provide a link to where they talk about it.

Its fun to fight old bosses with your own character years later after seeing it the first time in sprite/chip-tune format with different heroes altogether. My personal favorite so far was getting to see Demon Wall again. Loved the FF4 version, FF7 was barely a nod though, so this was nice.
References are one thing (characters named Cid, Biggs, Wedge, Chocobos, familiar spell names, etc) an entire dungeon bosses and all is a little more than just a reference IMO. To me there's a difference between calling an optional Lighting-based FATE a "nod" and doing the same for an entire raid dungeon that's at least in some way mandatory.
