If you're in a dialog with an NPC or in an NPC store, auto-logout will fail, simply showing the message "Unable to execute command while occupied" when attempting to log you out after being inactive for too long.

All it does: If Idle time > 1800 sec, Then /logout. Very weak system. :/ (Liked your post)
When was the last time you couldn't log in? I don't think it is even an issue now haha ^^;
Sadly, auto-logout is completely cripling any chance we'll ever have at a player Bazaar system like back in 1.0... They should get rid of it already.
And I hope it never comes back. Leaving my computer running in gaming mode all night to sell things was a stupid idea and should die with the old game.
with how the game is setup... there is no need for a player Bazaar. Besides, i found the player Bazaar system kinda sucked to begin with. I mean, what was the point of it short of not having the AH fees? in FFXI you did the bazaar so people would have your signed items that you crafted. this game has no such issue. It was bad enough people stayed logged in for fear of not getting back in when the game released. why do we want to encourage people to stay logged in?
