I thought the quest from Hab the zombie was funny, particularly his promise not to eat your delicious adventurer brain. Then of course there was Hamon Holyfist getting owned by an extremely badass squirrel.

Not the most hilarious, but there is a nostalgic reference to Kid Icarus: the Wizard Eggplant. Described as "an old wives tales states that eating too many will turn you into one", its a reference the Eggplant Wizards and their cursed eggplants.

Which is actually a reference to an old movie: The Great Race =^.^=I liked the cactaur jack as its my first memory of this game
No one knows why Cactuar Jack feels the need to rain his thousand needles down upon all who happen by, because few have lived long enough to ask him... not that he would answer if he were asked, or that anyone would be able to understand him if he were to answer.
Surprised nobody's mentioned this yet, but my favorite by far is the Bard quest where the trainer refers to himself as "spoony."
Also, enjoyed this one because of the timing; I watched Clue (HELL YES) the night before last, and yesterday was leveling up fishing only to see a "communism is just a red herring" reference.
What happens to Bahamut when he jumps into the Matrix...
