I don't think the Crystal Tower from Final Fantasy III is suppose to be the tower of babel. In FFIV there is a dungeon called Tower of Babil which is a play on words of the tower of babel.

From Final Fantasy Wiki:
"The Tower of Babil is named for the Tower of Babel from a story from the book of Genesis in the Old Testament/Torah, as well as other various ancient documents. The story tells of how early humanity united together to build a great tower that would extend to the heavens so they could see God.
