I am a bit confused here and hoping someone can help me.
In some of these pictures the stripes on the female miqo'te face are red, sometimes even bright red.
However when messing in the character creator there seems to be no way to change the color and they are always brown.
Is this the lightning playing around or something else i am completely missing?

Let me expose to you the trick of this sorcery.

It's just applying Blush in the Face Paint section. :') As the stripes are exactly where the blush is applied, they slightly change in color depending on what blush color you choose.
(Also works for Au Ra face scales btw.)
