I usually pick up more quest in an area than can be tracked. Besides manually checking the individual quests, is there a way to choose which ones are tracked?

Not anymore, unfortunately... no idea why they removed it.
there was until Open Beta. apparently the devs don't like it if you 'skip' quests so they force you to track seemingly random quests now.
my currently tracked quests are:
lvl 4 in Gridania
lvl 7 Lower La Noscea
lvl 7 Lower La Noscea
lvl 29 in Central Shroud
lvl 29 in Central Shroud
I'm on a lvl 12 Arcanist
granted the lvl 7 quests are sort-of useful for me still I guess, but yeh...
well then I must be bugged because I've had the quests tracked in my log forever. not that it would excuse anything even if it was the case as you say (it does seem logical)I thought that I had seen the option for it in early beta. Didn't play in Open so I thought that I was misremembering things when I couldn't find it on live. Also, quests are automatically tracked in the order that you accept them. Older quests are pushed off of the list to make room for newer ones and don't come back until you clear out the new ones.
the devs should have more trust in us to actually be able to say which quests we want to do when. if people 'forego' a quest, now they will just abandon it completely instead of doing it later on a different class (which is my plan)

Don't worry about it, by the time they get to fixing it you will be out of quests anyway.
