A friend had the first issue you're having, if I've read right.

It's a little confusingly worded but check your game box/delivery information for another code. One of the codes is there purely to attach FFXIV to your profile on S-E's community site to show that you own it, the other is intended to be entered into the Redeem Codes function under Account Management on your PS3's main menu (which is why Mogstation is telling you it can't deal with PS3 codes). After we'd found that out, everything worked fine - although it did automatically try to download and install the game from SEN, which is a process you might want to abort if you already installed from the disc.

Can't help on your CE items issue however, I'm afraid. You have checked with the Mail Moogle, haven't you? The items aren't deposited directly in your inventory but instead sent to you as letters.
