There are a few quests, guild leves and local leves that seems to have been created in a hurry without double-checking the game context. Here are some I have found that needs fixing. Adventurers, feel free to add to this list.

Limsa Lominsa Armorer's local leve: Running Rings
Inconsistency (minor): The adventurers are asked to make chainmail rings to repair the Yellowjackets' chainmail armours. The inconsistency is the Yellowjackets do not wear chainmail, they wear yellow cloth jackets (which do not have chainmail in them, as far as we can tell -- even the guards!!).
Proposed fix: Modify the local leve's text to suggest the Yellowjackets have another set of armour composed of chainmail for battle (or make the guards wear a Yellowjacket chainmail)?

Limsa Lominsa guild leve: Where the Goat Goes
Inconsistency (major): The adventurers are asked to slay rogue aldgoats that are eating the crops in the fields of farmers near Cedarwood. However, there are absolutely no fields, crops or farmers near Cedarwood.
Proposed fix: Add farms near Cedarwood.

Limsa Lominsa guild leve:
Necrologos: The Boughs Above
Inconsistency: The adventurers are asked to retrieve lost pages of the Necrologos (an evil tome) and kill the monsters summoned from its pages. The problem is, the monsters summoned are aldgoats, doe and another cute animal. Why does an evil tome summon farm animals (aldgoat) and passive forest animals instead of real scary evil monsters?
Proposed fix: Make the pages summon real scary evil monsters.
