From what you're describing you could have a frame buffer issue in Full Screen. In your Nvidia control panel, under Manage 3d settings there is a setting titled 'Maximum Prerendered Frames' Try adjusting this to it's lowest value and testing for any difference in Full Screen. If no change or it's worse, adjust it to it's highest value and try again.
Make sure to Apply settings and you have to rerun FFXIV each time for them to work.

This does not point to a resolution on why Borderless windowed mode has degradation. It could also be fragmentation of the hard disk? It might manifest itself as a problem in full screen because the game is caching differently. Or are you using an SSD?
