Something I have noticed which is making things difficult as of EA/Release is how markers now work. When you apply a marker a second time to a target it removes the marker. In Phase 3 when you applied a marker to a target a second time nothing happened, so the marker stayed on them.

The change makes it difficult to have macros such as sleep that sets a marker to say don't attack because if you re-sleep the mob then the marker disappears.

Is there any chance of this ever going back to how it was, or alternatively, am I missing a macro command?

is what I've been using (Attack1 was used for an example, obviously I don't use that for bind/sleeps).
