Currently Fate grinding seems to be the most effective way to maximize seals and EXP. Although the rewards are good, it's painfully boring. Does Square plan on making it so players can get seals from quests and dungeons?

There are other ways to gain seals you can do GC Collection Quests or GC Leves but GC seals should not be rewarded for every aspect of the game, going to a dungeon has nothing to do with your GC so why would they reward you. Your reward for the dungeon is the loot in said dungeon.

Dungeons reward seals, kinda. You can give your GC your unwanted greens/pink items drop dungeons in exchange for seals. That's the expert delivery tab or whatever, unlocks when you reach the rank for it.
I could be wrong, but I believe FATEs are 'protecting' the realm from aggressive monsters/beasts/people. And protecting the realm is one of the tasks of the Grand Company. Since you are doing this as part of the Grand Company you get compensated.
Invading dungeons without the request of the Grand Company, has nothing to do with them, so there is no need to be rewarded.
