looks like it. you get AF gear from lv 45 and 50 quests. darklight gear drops in 4mans, and you can buy for tombstones of philosophy. darklight weapons drop off Tonberry king, and you can't buy them with tombstones. AF2 gear costs tombstones of mythology. Not sure if AF2 drops in binding coil. Primals drop weapons. I think they might be better than darklight weapons. Relic weapons are the best weapons I've seen.

as far as i know, darklight gear does NOT drop in dungeons. you have to purchase it using tomestones.
weapons may be different but i have yet to see any of them drop anywhere, and i have run the endgame dungeons quite a bit (not that i care, really... garuda spear ftw).
as for armor progression it goes like this
AF 1 -> green set from AK -> darklight -> AF 2 -> ???
weapon wise
GC weapon (50) / darklight -> titan -> ifrit -> garuda -> relic -> relic +1 etc
no idea why the titan weapon is considerably worse than the garuda weapon since he is a tougher fight and comes after beating garuda, but whatever.

It sort of depends, because you need to pick and choose for certain trade offs. As a general rule of thumb it's:
AF > Amdapor Keep > Darklight > High Level HQ Crafted Items > AF2=Allagan
The problem arises mainly in the last couple categories. There are some pieces of Allagan that aren't better then HQ items with multiple melds, and then vice versa there's significantly better. Also when it comes to AF2/Allagan these are sets that most people will intertwine for certain bonuses. They're pretty much rather similar gear except focus on different stats such as skill speed or critical hit rate.
