I didn't want to start a new thread since this list is already pretty extensive. If anyone else caught any music callbacks to earlier games in the franchise, I'd love to see them.
Here's the one I found recently. The music that plays during the airship cutscene when you're first able to board the airship is the same (albeit more fully orchestrated) song as the FFVIII ending theme.

Woops! And that hyperlink was suppose to say FFVIII, not FFVII. I haven't played the earlier FF games since I was a child so my memory of the music in them is pretty shoddy. I'll keep an ear out for any others, though, as I think there may be more that we're missing.

Usually called (and appropriately used as) Prologue I believe. When your journey officially begins. As Enkidoh mentioned, it makes an appearance in most of them in some form. I think Prelude might be a bit more common though.
FF - The tank gear from CT is the same armor the warrior of light wears in cutscenes and Dissidia/Duodecim.
Correction: The pre-order cait sith doll isn't an homage to FF7's caith sith, it's to FFXI's
Technically Cait Sith predates even FFVII though - he first appeared in FFVI under the Woosleyism 'Stray' - also whereabouts does the minion reference Cait Sith's FFXI version? The Minion Guide description actually references Cait Sith's Gaelic mythology origins, and the minion's 'quote' is a direct reference to FFVII (it's a quote made by Cait Sith 'Number 2' on the Highwind at the end of disc 2). Apart from the minion being referred to in the feminine like the FFXI version, all signs point to the Cait Sith Doll referencing FFVII's incarnation.
A recent reference that is clearly from FFXI though, is during the quest to unlock the NIN Job, the player is told to give a password to the guard on duty outside the dock warehouse in Raincatcher Gully - the guard gives the word 'Ayame', and the correct password is 'Kaede' - Ayame and Kaede were two characters from FFXI (they were actually sisters). Ayame was a member of Bastok's Mythril Musketeers, although she was actually a Samurai and not a Ninja by Job (Kaede is a child though, so thus naturally hasn't trained in martial arts), but they were both fittingly involved in FFXI's NIN Job quest. I chuckled when I saw that and immediately picked up on the reference.![]()
The boss Tyrant in Pharos Sirius is also a boss in FFXII, guarding the entrance to the great crystal in Giruvegan.
They both use the same model and are both very short fights.
When they say "Enterprise...Engage!" I thought the Enterprise was a Star Trek ref.
