I was also having this same issue... saw someone say either on this post or another one... Check your bank account if you pre ordered... My pre order never went through with my bank.... Square Enix never charged me. Ordering an actual copy now and that should fix the problem! =)
Another issue: They have halted all digital download sales on this. I'm pretty angry seeing as how I PREORDERED and played with early access... but now with that suspended and the sales halted... I can't play til they lift that or until I go buy the boxed game.
Preordered for PC and PS3. PS3 hasnt had the registration issue yet. Just occured with PC. Read all above comments. Was never charged for PC version. About to head to gamestop and get a hard copy. Got PC from SE. Got PS3 from PSN.

Similarly to the Amazon solution: If you ordered from GameFly, log into your account and view your purchase history. Click on your FF XIV order number and there will magically be a new registration code under the original Pre-Reg code.
Enter that code at the launcher and verify your info. Update the launcher and log in!

For Gamestop people: I got mine from the Gamestop App! Just click the product code button.
For those who bought a copy AT a GameStop store but have been playing online through the downloaded version with your early start code, you will need to go back to GameStop and pick up your box copy.
all you have to do is re-enter the code, use the first 10 digits of the most recent code you received in your email, the official serial.
there are 8 more numbers on the second line but the shortened code worked fine.
Just to confirm, the method for ps3 worked. Thank you. Shame on you SE, you need to hire better customer service managers.
