I had the exact same problem. The CE code only works to create a new service account. The problem with this is now I have 2 service accounts and my characters are on the Early Access account and I don't want to start over just to get my CE items =(

I love SE, where 90% of the problems comes from misunderstanding wtf to do and what codes to actually use. Still better than playonline though. I'm glad you got it working.
Think it may be a sort of glitch in the timing of when you are using the code.
Originally, EA was only to the 27th when official launch hit, and not the new date of the 29th--so it may be coded to stop taking them for valid registration codes after the 27th, so you'll have to use the final product code that was to come available on official launch on the 27th.
I found out tonight this final code will NOT be sent to you from GameStop. If you don't have it already, you will have to download/install their third party downloader/installer, then review your games. You should see your pre-order bonus code and the actual FFXIV:ARR game listed. There will be a column with icons that say "Product Code". Those buttons will show you the codes so you can register.
There was a catch to getting mine to activate tonight. Bear in mind, I'm on Windows, process will likely be different for PS3. There is a page for adding a platform's service in the Mog Station--specific buttons for adding PS3 service or Windows Service. When I tried to use the one for Windows, I got an error message that the service is down for maintenance. But, there is another route you can take, and it worked to register my Windows code and I now show 31 days active.
When you FIRST log into SE AM, DO NOT go straight to Mog Station. Get to your FFXIV service the old way--click the link in the lower left section to list services, then pick FFXIV. This will show that you don't have active service and what not. Down at the bottom of the screen, towards the left corner, there will be a button with the FFXIV "fire ring" graphic and a + sign on it. Click it. This will bring you to a different page for putting in your final product code. Click Next to confirm it and such, and it should eventually lead you back to a screen showing your service has been updated and 30 days of service have been added to your account.

I got it working. After I used my Game Stop Early Access Code to redeem through Square Enix, I pressed the "Alternately, redeem your code here." WHEN I WAS GIVEN THE CODE FROM SQUARE ENIX. THE SAME CODE THEY GIVE IN THE E-MAIL. ON THE SCREEN AFTER I SUBMITTED MY GAMESTOP EARLY ACCESS CODE.
I clicked redeem code, entered the code they gave me, and at the same time I registered for my CE items.
Don't know why all of this is so fussy.
