Let's say I pick some healer skills. But my chocobo is set to attacker... Does he use skills from both branches? If not. It seems to me the only choice you have is to pick how gimp your chocobo will be if you were to branch out.

I keep mine in free stance so he still attacks things while healing me. Or if it's a mob that's going to destroy him with AoE damage I'll set to healer so he follows me out of the AoE and just heals.
I got my companion unlocked and is now at rank2. I assigned 1 sp to each stance . I've NEVER seen this message that it was permanent. Don't even know where or when it was suppose to displayed...

oh, nice, so free stance uses skills from all 3 branches? that's good to know
afaik you only get 1 companion chocobo atm, if you had bought the chocobo from 1 GC and then switch the the other, the chocobo will not appear on the sell list.I could be wrong,(I just unlocked GCs, so can't verify it myself anytime soon) But can't you get 3 chocobos now? Since you can switch Grand Companies, can't you join all 3 and get 1 from each. Or is the companion not the same as the mount, that is just upgraded with a grand company quest?
Either that, they plan on letting you more another way or respec with the 2.1 update. They wouldn't put an achievement like that otherwise.
but as said, it is all about the future so lets wait and see but atm we gotta be careful of what we choose
add:
My chocobo atm is r3 with 6 SP, as r1 = 1, R2= 2 and r3 = 3
I would like to ask how much SP does it cost to learn the 2nd skill of a stance ?

10k seals as a GC item. Just like the character stat reallocation potion. Problem solved. You still have to work for it, but the option is there. If you feel the cost is too high. Oh well, gotta compromise some time right?
I they'd introduced chocobos as they did with FFXi, we'd not be in this state of confusion. First before anything, getting to raising your chocobo-chich from egg was more important than riding your own chocobo on the fly. Then came the chocobo-whistle and breeding with the whole geneology of colored chocobos. I seriously thought we'd be able to gain more SP really but I gained enough to open all three stances and haven't gained another rank since.

If the DEVs would of introduced the development of chocobo-managment, we'd not have a bunch of drama-queens playing with chocobos right out of the box without a clue what to do next! It's like giving your girlfriend or your wife a screwdriver and say,"fix that cabinet please"...
Seriously, SE and the DEVs thought they was making this game easy for all of us to play. Instead, the UI and widgets is suppose to help us play better, WRONG! If the game alone wasn't spoiling our brain cells and restricting us from thinking already, force education should be the manner of introducing content into the environment and developing the climax of chocobo-ownership.

is there a way to 'put down' my chocobo and start again?
realized im a summoner (got my chocobo before the class) and now i want it to be defender but i've spent a point in healer and attacker.
Sorry but this dose not help. What people want to know is how many points we get so we can spend them wisely. Lots of players do not use them out of fear they might make a mistake or not have points to do what they want please clarify this!Hello,
Your understanding on this is correct. As your companion ranks up you’ll gain SP; however, the amount of SP you receive is limited, so it will not be possible to acquire every skill for all three stances (defender, attack, and healer). With that said, we'd like you to look into how you’d like to specialize your companion and focus on acquiring the skills you need to make that happen.
probably has something to do with bard NOT being top DPS? bard is bad dude.... BLM and DRG wipe their ass with BRD damage....
