I used to have that problem in FFXI when I used a PS2 controller. What I did was rotate each analog stick around in a circle a few times after logging in or while calibrating (even after calibrating I still had to do it in game sometimes). That always seemed to help it find the boundaries and re-center it.

Motionjoy doesn't recognize my controller at all so I can't get into the deeper settings. I've been trying to spint the contorllers sticks around ingame and recalibrate it over and over again but nothing. Maybe the deadzone that you mentioned could be the solution but I just can't get to the settings.

People still use that piece of adware crap? Not to mention it's for PS3 controllers exclusively, so you can't really use it with a ps2 pad. You should be able to calibrate your pad including the deadzones if you go to devices & printers -> your gamepad -> calibrate. I had a ps2 adapter before I moved to a PS3 pad (with these drivers) and calibrating it solved the stick problem.
