Thats the code I used and got the invalid code message from. The other code wont fit in the entry form.in your first "pre-order email" i assume you registered your pre-order so you could play early access.
If that is true...
Then in the email you just got today...use the first code labelled digital rights.
Enter that in. Its the same format as the pre-order code, but will be a second code all together.
(side note) my computer tried to autofill my previous pre-order code. So i had to do it again and be certain teh new digital rights code was entered.

You should have gotten two additional emails, for the CE edition. You'll see a new "Digital Rights" key, this will be used to 'upgrade' your previously early access code to the CE edition. In order to do this, log into the square enix account management, click on Select service -> FFXIV. This will launch a "new" looking account interface, click ACCOUNT SERVICES ->add the code (new) that you received in the email. It should only be 4 letters long for each box.
