I used a pre order code and got an error 2 message stating that the code has already been used, even though I did not register with it previously. Who can I contact to get this problem rectified or to possibly get a new code?

I wish I could honestly help, but all I can recommend is that you contact the customer support as soon as possible. Also you should always mention as to which system you are trying to register this for, PC or PS3.

Useless ass support. Why bother. I have ticket that is a week old with no response.
I waited for 2 hours in chat que today, then when I almost got into chat, it kicks me. "No agents are available"
The phone line is busy..
SE support is such crap..
Any company will have the same issues unfortunately when they have a new game coming onto the market. Looks at Blizzard Entertainment for example. When they release a patch, expansion or new game their support has increased queues, but after a while things calm down and you get a quick response.
Me personally the a few times I've had to contact Square Enix in Europe, I've had an agent on the live chat within 5 minutes and an email is normally answered within 24 hours. I have a feeling they use a priority/category listing, where some things are far more important to answer quickly, where others can wait if they are minor issues, but of course mistakes can happen.
This is of course just my opinion though.

I called and they were closed. I believe they said to contact them during business hours which start on Monday and well..yea lol.
They are working during this weekend, don't worry. Try and get hold of them again during normal working hours via telephone or live chat. Just remember they don't have a 24/7 service, but something around the lines of 9 til 5.

I've got the same issue as you. I bought the game through the square enix main site a couple months ago and immediately received my pre order code in the email receipt. I just got my email stating that my account has been authorized and I could register my pre order code an hour ago just to receive the error code 2, saying it was already in use. I've tried on Firefox and Chrome and contacted customer support, they were closed at the time so I'll more then likely have to wait till Monday when they open for my ticket to even be looked at. By that time early access will be over and I'll just start playing on Tuesday. I'm disappointed in square enix but I know they're extremely busy and that I'll take a few days to get an answer.

It might be worth contacting whoever you bought the game from, as it was them who issued you the code so possibly they can give you a new one.
They were the first I contacted, they told me to contact power up rewards which gave me a code and that's where i'm getting the error message from =\
i'm also receiving error 2 now as well, following 2 hours of receiving error 3.
