Or..going on a theory that some of my ls-mates threw together during the start of phase 3, was that Louisioux evoked the spell to send us into the future via the white light, also sweeping him and Bahamut away as well, since Bahamut has also vanished without a trace, supposedly without having released Megaflare yet.

We will eventually arrive at a point in time in the storyline, which coincidentally will also be the same moment in time that Louisioux and Bahamut re-emerge into our own timeline to either:

    A. Fight Bahamut in a concentrated heavy assault against the clock type of battle before he completes the Megaflare and obliterates everything around him. Or.

    B. We arrive on scene, just in time to watch as Louisioux gets obliterated by the blast that finally reaches its fulfillment after being shuffled through time, shielded of course by some means and go into the fray to kill him for the death of Louisioux right in front of us. Which, in this particular case, I could also see the different Circle of Knowing NPCs sharing a part of the fight as well. Let's say.. using their gadgets to trace aether disturbances to a particular place, through the Maze and as they converge upon the scene with us in tow, use their own nifty Scion powers to shields themselves and us behind them as their individual 'buddies', but unable to do anything to help Louisioux get blasted in the inevitable flare.

It would solve the mystery of what happened to Louisioux and Bahamut, but also fulfill the emotional climatic ending of his life, by giving us the 'better future' that he spoke to us of before hand. I could see SE doing that on purpose to throw players into an emotional frenzy so they go after Bahamut's head with all levels of rage.

SE is very capable of being dark, they've proven it. They sometime's like to go for the shock and awe approach in things and I can completely see Yoshida doing something this dramatic.

Edited for typos and redundant word usage.
