I don't know that I'd really look at it as losing an ability. More like there's just one summon ability, and you call out the specialized pet for your current job/class when you use it.

Hmm. This is something to /think on, surely. I wonder if maybe they'll implement it in such a way to make it where only your FIRST job from the class will be the same level but your SECOND has to level up to the class itself?
That's a silly thought, Hestern. That would be so weird and uncomfortable and just no...I am sure they would not do that...well anyway, good luck with this question! Eesh!
Maybe the Devs will float their way in here to inform. Or something.
Either way, we'll have a lot of classes to level already, so that's challenge and content enough, at least for me. Then again, I only have one class leveled from 1.0. I'm more of a wanderer than a progresser. He he. ^_^;;;;;

There are many questions that need to be answered but at the time all we can do is just wait. Your question regarding leveling up the class to maximum and having an issue as the job would be automatically leveled is but one. Another one is, what if you level up SCH up to 50, do you automatically have SMN to 50 as well?
We've been brought up in the old 1.xx way of thinking that 1 class = 1 job so naturally these questions do come up in that vein. BUT, at current we can only access classes in the beta. It is possible that Yoshi has done that for a specific reason. Rumor has it that the sub-classes for each specific jobs have been reworked. Take that for what you will, I'm just stating that it's a possibility of something else.

The thing is you don't level up SCH or SMN you level Arcanist. Which mean if your arcanist is 50 then yes both SCH/SMN would be 50. Jobs are meant to be storyline progression and to lock your class into a role. There are many questions that need to be answered but at the time all we can do is just wait. Like SMN is a Pet dps class while SCH is a Healer with a pet.

That's true. A PUG is what you are that specializes in MNK abilities. If we look at it from that standpoint it's possible to do away gaining skills at certain levels and make it dependent upon quests. I remember Yoshi said something about having to quest for abilities somewhere...I wonder if that's what he meant?

Many people who see this game from an outside standpoint see it like this:
Why can't 2 gladiators with the exact same equipment, be functionally different?
This caters to that.
And who knows, maybe the mechanics on how it is split can render OP's concern moot.

I'm hoping Yoshi at least puts out 2-4 more classes as well to go with this branching system.
-There should be a Fencer class. That would easily incorporate Samurai and Red Mage.
-There should be a Musketeer class. To incorporate two new range type Jobs Corsair & GunMage/Cannonair.
-There should be a Rogue/Purloiner/Pilferer class. To incorporate Thief & Ninja.
-There should be a Tamer type class. To incorporate Beastmaster/Bluemage.
-That fact that I can come up with these, "common sense" additions... Hopefully the BattleTeam-devs have the same Idea.
-This also brings new classes to level from scratch, giving the 1.0 vets something to take up their time level'n.
-Having only the classes we have now, and making everyone think there are no more classes being added, would only lead to some Jobs never making it to FFXIV. Milking the same skill set of the original 1.0 classes(lazy and redundant)
"You cannot simultaneously prevent and prepare for war."

I don't think fencer would work with samurai and red mage. The class that would link samurai had to use a two handed katana yoshi-p already talk about this. He also thinking how he would add ninja seeing how ninja could be a dual wield job.
Everything else make sense.

Look up Kendo. Kendo is a form of Japanese Fencing, and the way to using a real Katana.
Fencer Class would choose between two weapons. A rapier or a Kata. Each heading towards a RedMage job or a Samurai Job.
"You cannot simultaneously prevent and prepare for war."

Did you forget that you can't choose between two weps? look at SCH/SMN they both using books just like the class.
Which mean there no way samurai and red mage can be part of the same class. They need to completely a separate wep.
It's like if 6 month from now they release DRK for MRD then Darkknight job would be using a great Axe and that it. Meaning if you want to see dark knight use a Scythes they have to make a class that use Scythes then link that job to that class.
