Just because magical things begin to happen doesn't mean it automatically gives proof to The Twelve. The Twelve "altars" were just too perfectly positioned around Eorzea for me to say this was divine intervention. They were practically a circle with the Tomb of Xandes (the altar in Mor Dhona, also associated and near The Crystal Tower and the tomb of an Allgan king) right in the middle. That sounds more like a weapon to me than some entities watching and moving pieces around like chess. The Twelve could have easily existed in the past, Twelve people who sealed Bahamut the first time, of which some went and founded Ul'dah, Limsa Lomina, Gridania, and Ishgard. I can easily see the stories being passed down and the true understanding of these people raised to the form of gods.
The old elvaan said we were using only part of the power of the twelves because summoning the dieties entirely would lay waste to eorzea's energy. Or something along those lines.

Also the Archons are the reincarnation of the 12.

The praying stones could have been placed strategically? Sure.
Is it a more effective way to be heard by the 12 than praying anywhere? Of course.

But lets not fall in the egg and the chicken. The 12 came first. Maybe it was the Allagans who created the praying stones in order to channel the 12's power into a cage.

Maybe once they imprisoned Bahamut they knew he was going to need a warden and thus created Primal Odin just for this job; he could also step in and stop Bahamut from rampaging (thus the low damage to the world 5 years in the future). They have showed CGI of Odin so there is a movie of him some place in ARR. When 2.0 starts it could be him rushing in to stop Bahamut, injuring him and he flees as to so recover (reason Odin become a wandering Primal since he is hunting Bahamut and reason world isnt a wasteland when he start 2.0).

Sorry for walls of words ~_~; but thats my 2 cents

I see that highly likely the case. 2 Wandering primals in 2.0. The presumption is good to me in my opinion.

I have a feeling the Garlean Empire knew about Bahamut and had a method ready to contain him.

According to Cid, the Meteor project is a complex scheme employing arcane magicks and lost Allagan technology to summon the lesser moon Dalamud-a giant machine, if his claims are to be believed-down to Eorzea in an attempt to annihilate all of the beast tribes in one fell swoop. Seemingly in conjunction with the project, Legati Gaius van Baelsar and Nael van Darnus are currently searching for relics known as "tomestones" said to contain records of the past, despite the fact that Ironworks studies have shown these items to be worthless...
Wasn't there a tomestone or something in the Limsa quest that was used to contain Leviathan?

leviathan was chained/bound to an island called Seal Rock by Llymlaen -The navigator.

there was also the "key" it was some type of horn, same one used in the uldah story by the looks of it. however it doesn't appear to be related to Leviathan.

there are also severe timeline issues in Limsa's quests, which make alot of stuff hard to follow

for instance during the very beginning when your on the boat you meet stahlman fighting the jellyfish, so either the whole boat ride was a flashback or there are timeline issues.

I'm curious as to how Ishgard will react to this. They've been at war with sentient dragons for such a long time, will they see Bahamut as the King of Wyrms? Will all their efforts be based on felling him?

I'm also interested to see if the Ascian will be brought up again in 2.0.

Watching the CS you can see Gwyrr-Ann from Living On A Prayer. You can see debris flying off to the 'west' so I'll assume Ishgard will be hit and this will force them to open their gates. With Bahamut and Nidhogg about to rampage we can expect the Ishgardians to be very active in 2.0.

I'm sure the Ascians will show up sometime. We also should be expecting the Paragons to show up (people/person who taught the Beastmen how to summon the Primals). Urianger could also be a Paragon as he has knowledge in summoning like when he attacked us in the GC quests. More Archons should be set to appear. Dravnians should be showing up.

    I'm excited :}

I've got a really good feeling the ishgardians are protected by Alexander.

I think this fight has been going on for some time.
I'm curious on the lifespan of the Elezen.

Was Louis there when they first sealed Bahamut? Is this why the prison was structured the same?
