Assuming that Bahamut is stronger than the twelve, because the sealing using the 12 failed is a sign of faulty logic. Assigning the failure to the twelve is impossible, as we do not know to what degree they were actually involved or not. We don't even know what the twelve really are, just what Square Enix calls them. Also that little ritual also involved the archons and you could also assign blame to them. Or we all just didn't pray enough, either way... what really happened most likely was... Square Enix said to themselves, "Would story be cooler if Bahamut was resealed and everything up to this point was pointless? No. Okay, let's do this crazy sealing ritual but for whatever reason, flashy lights and what not, it will fail. Why does it fail? I dunno, it just does. Allright then where does Bahamut go after? We got this cool dungeon that we made but no final boss yet. What's Bahamut doing there? I dunno, he's sleepy? Okay."

Maybe Baha was like oh FRAK this, I remember this thing (remembers similar sealing you know the potential first time). Nu uh not this time fools.Baha /decides to go all out on the seal in attempts to break it before it finishes. Baha: woot IT WORKED. Have none of you ever watched anime or manga at all ever? you know where a sealing device is used or some such that gets overwhelmed by a strong enough force? Baha would have prior experience with this thing as well as it being a possible different situation that could influence the strenght of the seal. Whether or not it physically or spiritually involved the twelve themselves has nothing to do with the sealing spell getting the bejebuz knocked out of it. You don't need to be stronger than something to focus all your energy on one point to break it.

I feel like the issue behind seal Bahamut is not due to power, but timing. As has been suggested, Dalamud is a container for Bahamut. In the end, the 12 were attempting to seal him back in a newly formed container. But the one thing that has been failed to be mentioned is THE KEY.

When Dalamud first explodes (clearly seen at 2:49 in the video) the "key" or tower structure is released.

At 4:58 in the video, the 12 runes/glyphs are powered, and they create a similar structure to contain Bahamut. As they are finishing this process, Bahamut bursts from the container, BEFORE THE KEY LOCKS IT.

As stated by Yoshi-P in the Live Letter:
"Q20: Please tell us more about the Crystal Tower and the Great Labyrinth of Bahamut!
A20: The Crystal Tower will be an alliance-specific raid and an alliance party consists of three parties. Both the Crystal Tower and the Great Labyrinth of Bahamut will be expanded in multiple stages.
Also, as far as the Great Labyrinth of Bahamut goes, you probably figured out the Dalamud was used to imprison Bahamut. Players will find out why Bahamut was trapped, why the key-like object fell to the ground, what role the key plays in the dungeon, etc. Sorry, this is much as I can say for now!"

So, my guess is that we will somehow use the key to reseal Bahamut in the structure provided by the 12. I am interested in how the Great Labyrinth of Bahamut will factor in to the story.

    Thoughts?
