That is not a typo. "Shinobi", being a Japanese language loan word, is a mass noun, with no distinction between singular or plural. In this case, the sentence is "After this explanation, the retainer then turns to ask Yuki to use you shinobi, only to find that she has already left to infiltrate the base.", meaning that Akagi turned to Yuki to ask her to use [the ninja] that were available to her (which the journal includes you as part of them; think of it as someone talking to a plumber and saying "you plumbers").
