Also it is not just SE. From what I have read, the 360 controller does not work very well in many games that were not written to support it.

Use an NES controller.
I have the same controller and yes it's really annoying that I have to restart the game everytime it turns off because of inactivity. The "solution" I have is the play and charge kit, I have it connected to the PC and whenever I go away I plug in the controller and it wont turn off. Still this is something I hope is gone in 2.0. Works great in Max Payne 3 on PC, if it turns off I just turn it back on and resume playing.
that xiv controller is crap. my dpad went out after a few months. just use motionjoy and ps3 controller.

I use the wired one, and i have a friend who does also and has to restart the game if it becomes unplugged. However i can unplug and plug mine in as much as i want while the game is running and it still works. Maybe it's a driver thing? And did you enable the controller to work when game screen is not in focus? That may do nothing but i have mine set to do that.
Hey I had this problem since ffxiv launch, i more less figured i out, its a bug wit either the software(i use motionjoy) or ffxiv itself, or a combination of both, anyway. What I did was take another controller peripheral, any peripheral, I'm using like some junky steering wheel from the 90's, but its USB, which is what you need. plug it in before you plug the dongle in, should work fine after that. my controller turns back on and works perfect in game, and i dont need to restart anymore.
