Now where did that Treant get one of those from?

The Great Elm's Pinecone Bomb hits you for 820 points of damage.
The Elm is a flowering plant and does not produce pinecones.

Something along the line of Bark Bomb would be more appropriate.

And if the Great Oak also uses this attack (I haven't checked), it should probably be called Acorn Bomb.

Trees also don't walk around attacking people, if you're going to apply real-life logic.

I get the impression Pinecone Bomb was merely to pay homage to FFXI. Also, the animation might actually toss a pinecone (I was unable to see very well since the battle was hectic).

Alternative answer: I can log both Oak + Mahogany off of the same tree in Iron Lake. I think they've thrown botanical accuracy to the wind at this point.

To assert dominance, the great elm castrates coniferous trees and uses their testes to humiliate his foes...

Who's to say an Eorzean Oak doesn't have pinecones? Everyone? Alright, I concede. (Damn you, FINAL FANTASY XI legacy terms!)

I just spoke with the other lore masters and we'll see to it that this attack has a more appropriate name come 2.0. As for logging oak and mahogany from the same tree? Er... well... Would you believe me if I said it had something to do with grafting? How about aetheric grafting?
