I recently discovered that things like "Limonite" and "Pyrite" apparently have no use, as the items they were used to craft have been removed. Is there a list of any and all similar items that are not worth gathering / hoarding?

I doubt there's a compiled list anywhere. The type of items you're talking about were limited to Heavensward and are few in number. They do still have a small chance of appearing as the needed item for Provisioning Missions at the Grand Companies (why they still exist instead of being removed) but players tend to level gathering so quickly that most will never see those items listed.
In general, nothing that can be gathered from normal or older timed nodes is worth hoarding. It's too easy to get gathered items on demand when they're needed and things are more likely to decrease in value over time than increase, especially as desynthesis starts generating the intermediate crafts in large amounts. Any future increase in value is generally due to a need for the material in a new recipe, and that generally can't be predicted.
There are a couple of periods during an expansion when it can pay to hoard current endgame aethersands (in advance of the X.2 and X.4 patches) or legendary materials (in advance of the X.1 and X.3 patches) but that's about it. Everything else that is gathered would just be a big game of chance and not worth clogging up inventory space.
