So, an FC mate asked me why thunderstrikes go off in treasure dungeons to banish the Atomos that sucks you out. I can't find anything about it in EE1 about it or anything in game about it. Anyone know better than me?

I'm pretty sure every treasure dungeon--I haven't dug into the lore of the Aquapolis--is in some form an artificial attraction. The Canals of Uznair are in and maintained by Radz-at-Han, the Shadowbringers one is fairy shenanigans, the first Endwalker one is literally the loporrits making an amusement park ride, and the Shifting Gymnasion is a testing gauntlet.
You're not gonna find specific lore reasons behind anything that goes on inside there (except that I think the final boss of one of the treasure dungeons does have a Triple Triad card), but the broad reason for any of the stuff that goes on there is, essentially, that someone deliberately put it there.
