Make it so that seller can choose if you can buy just few, or the whole stack.

[Allow partial buy from you Brass Ingot x99?]
    [Yes]
    [No]

Well, the spaghetti code probably won't allow.
But at least that way, if possible, lvl3 crafter could buy their 2 brass ingots as needed, and bulk discount giving sellers could continue giving their discounts.
If this is supposedly so common in "other games", I dunno, I just woke up.

Brass ingots, like most low-level crafter mats, are available in any quantity you want from NPCs. (68 gil for brass ingots, from 8 open-world NPCs and any of the material suppliers you can install in a house).

So if the ability of entry-level crafters to buy mats is your concern, it's misplaced.

OP's problem seemed to be "I am new and I have very little gil, I cannot buy 99 Brass Ingots, I only need 3!", or something reasonably similar.
Would have liked to hear examples of games where this is thing, though.
Isn't it curious how people often buy NPC vendor stuff way overpriced from MB? Fashion report vendor colors are my favourite thing to observe.

    Of course not.

Now why do you think that the case? That is, why do you think bulk discounts are so commonly offered?
Wait, you don't do that? What kind of world do you live in? I just teleport to the Aetheryte Crystal closest to my favourite store, buy everything I currently need and shove it all into my impossibly large backpack then teleport home. Takes me less than 10 minutes. Why on earth would you do it the old fashion way?

While it means that single high priced items won't sell, it's more convenient for those that have a lot of different things to sell (you can only sell 20 items per retainer regardless of quantity unless it's more than 99) as you don't need to wait for someone who needs a high number of materials, and makes it easier for people to buy the number of items they need instead of server hopping or reselling because there's only stacks of 99 available when they only need a small amount.

All they would do is add a feature that allows you to pick how many of an item you would like and it would buy them starting from the cheapest stacks first.

For example, need 12 logs to make a bow? The game will buy the stack of 5 for 300 gil, 1 for 350 gil, 3 for 398 gil, 1 for 399 gil, and 2 from the stack of 99 for 400 gil.
All this is also a huge benefit to bots. Partial sales with the lowest price selling first will just end up crashing prices everywhere. Specially for items that don't sell often since they'll just be undercut non stop. And speaking of undercutting, we already have people complaining about others doing it. The amount would skyrocket with this kind of system.
It's not a terrible system for items in high demand but it's dog shit for everything else.

I'll be fine if they give me the possibility to tic a box and allow that when i put a big stack of items on sale but only if it's on sellers discretion.
