Right im going to go straight to the point why is the MCH Aetherotransformer
(the magic box thingy on there hip)

Not themed to match the weapon it comes with like the bards quivers or red mages focus?
Its a absolute glamor nightmare as its near impossible to make it fit with glams even if you dye it.

If you dont want to model it then you could at least allow us to hide it maybe make a emperors new Aetherotransformer that we can put in the off hand slot to hide it.

or repurpose the /gbarrel that where used to hide the no longer existing Gauss barrel

Because in a (kupo)nutshell, your aetherotransformer is a unique item produced only by the MCH's Guild (by Stephanivien specifically) - it's also what makes your bullets from your aether and powers your abilities (ostensibly the guns you're using are normal gunpowder weapons that you're simply forcing aether through instead). Unfortunately the lore of the Job pretty much prevents it from being hidden or glamoured I'm afraid, so I do not see SE changing it.

What I think is funny is if the gun can be dyed the Aetherotransformer changes to match the gun color. So it's important that it match if dyed but not important that it match in the default color?

It's also weird that Machinist sets are not always designed to accommodate it. The Level 60 set looks like they they expected it to be on the other side.

I mean you can glam your weapons as a monk away so unarmed you hit as hard as giant knives coming out of your hand. You can glam your katana into a wooden stick. You can glam your shield away so you block with your arm

The lunchbox looks awful, clashes with nearly every glam, and serves no gameplay purpose. Add an official way to hide it and you'll have one less very commonly used third party tool floating around.
