Is it possible to remap the controls when playing as Thancred etc.

It would make sense to have HB1 be where my primary attacks are, but because of the physical layout of this keyboard, and my need to have the hotbar roughly resemble the actual layout of my keys,

Edit: Oh nuts, I misunderstood the part about mount actions in the first slot not being available. Sorry, it took me a few rereads to realize what you were talking about in re: "the first ability in Prae" and why the unbound slot1 mattered. Could you possibly work around this by binding [B] to slot 1 on your No Pedal bar? It's not part of that key cluster but it's the closest key on the keyboard to that position. If that would be okay, or if you can live without the #1 action when riding mounts*, my original solution below will work, with the optional addition of "On each job, move your [B] action to slot1 on your No Pedal bar."

*The Magitek Reaper's frontal line #2 attack is still an attack and one party member using it instead of the #1 ground target action is unlikely to change the runtime of Praetorium. Mount actions in combat are only a thing in like...one? other fight in the game that I can think of. One of the Alexander raid floors, and due to overgearing it's not necessary for anyone to operate the mount anymore, so this should only be a problem if you ever wanted to do that specific fight at Min IL No Echo. Mount actions are used in Allied Tribe quests, but those are low pressure contexts where it's okay to take your time to click an action if necessary.

Okay! So it sounds like this is a pretty easy fix but stop me if I'm reading this wrong.

1. Change hotbar 1 to 3x4 and move it to where your No Pedal bar is.
2. Change your No Pedal bar to 6x2 and move it where hotbar 1 currently is
3. If hotbar 1 is Shared (uncertain from pic) Swap the Share settings for the two bars. It will look like you lost one or both bars, but you didn't; they're just hidden and you'll fix that in the final step.
4. Swap the keybinds for the two bars.
5. Once on each job, run a bar swapping macro to transfer the action/item buttons between the two bars.

and then everything will look and feel exactly as it did before except your main no pedal bar will be bar 1.

If you tell me the hotbar number for your No Pedal bar and confirm the Sharing state of hotbar 1, I can give you the exact bar swapping macro you need.
