Is Lunar Subterrane entrance supposed to be gone?

I completed the associated quests with the dungeon. However, going back later, the click spot on the Source moon to enter the red moon to go to the actual dungeon entrance is no longer appearing. Is it supposed to be disappear once you've completed the MSQ associated with it?

It's one of those temp zones that are only accessible during certain quests, I believe. You'd have to do some NG+ stuff to be able to revisit it.

They undid the portal once you come back so there's no physical way to get back there.

The entrance is gone in the overworld for story reasons, but you can enter any Trust again by going to the Duty section of your menu (between 'Character' and 'Logs'), then hit Trust. So long as your Trust characters are at the required level for the dungeon you can queue into it from anywhere.
