Are there any contextual indicators other than their character model? Are there any moments of dialog where someone uses gendered pronouns to refer to them? If the quest description is the only place where gendered pronouns are used to refer to the character, I don't see anything problematic about this. Character model settings aren't always literal, and the model settings they chose for this one don't scream a masculine design intent. And even if they did, that wouldn't automatically make these pronouns a mistake.
Error 3102 Club, Order of the 52nd Hour
Could be a deliberate mismatch, could be the translator or name-assigner (however that gets handled) taking one glance at the character and misreading them. The face is fairly ambiguous and the name is too – Midlander names are usually English, sometimes oddly spelled, so if I was just told "Janyn is a Midlander name; guess the character's gender" I'd probably guess it was a variant on Janine.
We've had occasional oddities like this right back to ARR – there's a FATE NPC in Larkscall named Mianne – a name straight from the female Elezen name generator, but it's a male character model. Not enough text in the FATE blurb to work out their intended pronouns though.

It doesn't seem to mention Janyn's gender at all, just that they are a soldier of the alliance.
